I think the problem with season 3 comes from a contractual obligation imposed by Showtime onto Lynch. I'm not too sure on the details about that. I read that somewhere and didn't investigate further. Lynch's greatness is apparent in the first two seasons, but the third is a completely different story

Brainlets complaining about the third season of twin peaks, basically a 16 hour David Lynch movie with classic scenes galore and at the same time deluding themselves into thinking the soapy stupid season 2 was good. Fucking children.

This couldn't be further from the truth. He was pretty much completely in charge. Back in 2015, he literally blackmailed Showtime into complying to give him more hours, by publicly threatening to leave the project. The degree of creative control he had over the whole project, especially that 'episode', was extremely unusual. What you see is what he wanted it to be.
