Seriously, there was nothing in this episode that hinted at the fact that he was either unhappy or trying to kill people.
The only stretch I can make is that Morty sounded like his dad when he repeated the phrase, "Is this Organic?" Maybe they were going with that angle that Morty was now a gear in the system, unable to be human, but from everything in the episode, he was both happy and successful.
(Or, the show would be vastly different now that we solved the character conflicts and we can't have changes, huh?)

The typical counter-argument is that its our imperfections and flaws that allow us to appreciate our better halves all the more, so taken away, our "best" is just our "typical" and thus becomes unappreciated and meaningless to us. Honestly; few shows achieve the level of surrealism Xavier does while remaining coherent and engaging, but it does. The creators' love for wordplay and non sequitur are endearing, serving to win the audience over to the show's nonsense logic and whimsical spirit. Combined the effect is immersive rather than bemusing, and the somewhat maligned status of Xavier in-universe means you can laugh both at and with him as necessary which for a comedy is good value for money. Taste is subjective and Xavier especially so but it's got heart and some top notch one-liners.

The exploration of the families problems and psychology was easily the most interesting aspect of the show, but they always throw it away the very next episode. It's such a shame really, because there's a lot of unrealized potential in some of these characters.
