Well, it's too obvious that you start to root for Robotnik as time passes, I mean he even tried to redeem himself and befriended Sonic more than once when all Sonic did was being an asshole to everyone around him. Uncanonically, I believe Sonic is the hidden villain of AOSTH like Scrappy Doo was in Scooby Doo.

Part of it may be because Eggman is technically a mascot as much as Sonic is, and they designed Eggman FIRST. So there's care in making Eggman great at what he does like Sonic.

Because he was funny, and Robotnik's at his best when he's played for humor. Even Sega started recognizing this by Colors and Generations. Mania cemented Classic Robotnik as being a goofball too.
