By not Publishing that Information he would have interfered with the election, too. Republicans would have cried foul. Trump's "rigged election" narrative would finally have some substance.
By chossing to publish he probably took away some votes from Clinton, but she will probably still win it, since she is leading by such a comfortable margin. So he doesn't really affect the Outcome, and at the same time keeps the buereaus integrity. This is the least bad Option for him.

The FBI is an independent service of the DoJ. While the director reports to the AG (and Director of National Intelligence, too), they do not answer to the AG.
