People don't like Spider-Man as a mutate.

Mutants are an existential threat to the human race.

Captain America and the Fantastic Four are not the next evolutionary step and don't talk about how they are going to replace humanity. They were ordinary people once. They just beat up bank robbers, killer robots, and space aliens.

Meanwhile you got a guy with a bucket on his head invading army bases and ranting about how the age of humanity is over and its now the time of mutants and he hates your guts because of your genes.

The average Marvel citizen thinks Spider-Man is a menace.

Because having everything be part of one huge interconnected universe is real stupid if you actually think about it for more than a second.

The average Marvel citizen is also barely above an Invader Zim or Steven Universe human in intelligence.

Blame the media. Really. They had one anthropologist show up in front of cameras with "artist's depictions" of how mutants will subjugate humans in the future and trying to sell his mutant-killing robots, and it spiraled from there.

That's not true, some of them think he is a threat.

The mutates are limited in number. There are literally NO unknown mutates - at least until the story calls for them.

Because if mutant hatred was rational and justified it would break down as an allegory for bigotry, which is steeped in ignorance and irrationality.

Mutants are a different sub-species that numbers in the hundreds of thousand all over the world, and any one of those could be a "fuck reality in the ass and blows up the world Omega-level mutant", and even if they aren't there's still a chance that their children will be.

The Avengers - including Spidey and Hulk by now, I'll get to that - and Fantastic Four are not only NOT natural mutants, they are all good looking people with crowd-pleasing or relatively normal powers:

>Spider-Man: only the Bugle bashes him and it's established most normies in-universe see him as one of their own. Constantly and openly fights evil even if he's in danger, which cements him as a friendly neighborhood hero. Web-slinging is cool, acrobatics look impressive, and the costume is slick. That all offsets the creepiness of wall-crawling. Probably hot under the mask.
>Hulk: gets along with children, still helps the other superheroes out as an Avenger, only on the run from the army, in good times saves his rage for the baddies and usually isn't too exaggerated in musculature and height, which helps offset green skin looking weird. Hot to bara fetishists and size queens.
>Dr. Strange: still acts as a doctor when he can, makes cool light shows, Sanctum Sanctorium is based in NYC and open to those in need so locals know of him. Hot.

Invisible Woman has protective powers, is a MILF. Human Torch can shut powers off, is hot, in all senses of the word. Meanwhile, the main, most iconic X-Men? Freaky-ass looking powers, that aren't just cool relatively exaggerated stuff humans can do (acrobatics, strength, taking hits) or cool-looking (flight, energy beams) or defensive (Sue's powers, Iron Man's force-fields, Cap's shield, etc.). I mean, they all have obvious physical flaws:

>Cyclops: huge goggles, unnatural looking red eyes, punch lasers shoot from them without ugly goggles.
>Phoenix: screams of burning things, flares up into crazy flame thing, everyone's crazy ex given superpowers.
>Beast: furry.
>Iceman: being frozen is actually pretty fucking freaky when you think on it and he's ALWAYS in ice mode it seems.
>Storm: fucking creates hurricanes, can flash-fr you if she's mad due to that, has terrible 80s fashion sense, weird pupil-less eyes.
>Colossus: Russian. Also steel skin looks uncanny valley.
Nightcrawler: furry, creepy demon eyes, actually looks like a demon, leaves terrible farts when using powers, using his tail turns his acrobatics into looking unsettling instead of cool, can teleport you to somewhere shitty if he felt like it.
>Wolverine: could pass for most normal at this rate, but everyone knows the Wolverine is a pissed-off killer.

Throw in mutants can crop up any time, can't control their powers, those powers are weird and freaky, aren't sanctioned by government, SHIELD, OR the public, and a bunch of them have started to gather under the banner of a guy who proclaims them the new successors to baseline humans. Meanwhile, normal superheroes the public knows got their powers usually by accident or the result of hard work or SCIENCE! And they usually try to protect EVERYONE.

He can't use mutants but wants to keep leaving he drives the fear in order to get rid of mutats. I suspect mutates are either not immune or won't kutbreed humans so he doesn't give a shit about them.

It's been shown multiple times they will replace humans from beast seeing it in the DNA somehow to the fact that the Phoenix shows up saving them at the cost of literally anything else.
