I think there's several reasons to suspect Clinton might outperform her polls
Clinton's ground game is far superior, Trump's has long been described as nearly non-existent.
Trump has said a lot of things about Hispanics, and especially people of Mexican heritage that many have taken as racist. Candidates seen as openly racist have historically been much more likely to under-perform their polls, often due to an unexpectedly large turnout by the minority groups they're seen as racist towards. Also early vote indications are that Hispanic turnout is up quite a bit from previous years in a number of states.
In the same vein as the above, Trump has said a lot of offensive things about women. Though I'm not aware of any historical evidence of candidates seen as very sexist towards women under-performing their poll numbers. Chances are this one is much harder to draw historic conclusions to, because most 'anti-women' candidates are called that for their positions on the issues, and not so much for things about their lifestyle, or offensive things they've said about women as Trump has. On the other hand, I've seen a recent politico article that many single women are now refusing to date Trump supporters, and are talking about politics on the first date to find out if they're dating a Trump supporter, as many are seeing Trump support as a red flag. Some Trump supporters even started a new dating website just for Trump supporters in part because of this trend. That's a sign of how deep Trump hatred is for some young & single women.
Despite the talk about 'shy Trump voters' Trump didn't usually over-perform his polls in the primaries. But there is at least some semi-plausible evidence of 'shy Clinton voters' with a few surveys that found some Trump supporting husbands had no idea their wives were going to vote for Hillary Clinton. Possibly this could lead to the polls under-counting Clinton support, though I don't know if I'd put much weight on this.
