Literally every single version of Eggman has been more entertaining than Sonic and his friends. He is easily one of my most lovable antagonists of all time, there needs to be a game/cartoon/whatever starring him for once.
You know what? You're absolutely fucking right. It's fucking mind blowing how much he stands out against them. I don't know if it's just because as a villain he has that advantage but that's just him.

Alright user, let's talk dynamics. What would Eggman do? Round up small critters? Order robots around Tron Bonne style, sending them on missions or being his canon fodder in stages? Place ramps and spike pits around a level to trip up an invading Sanic?
I think part of it is the ridiculousness of their relationship. It's an evil super genius, who is smart enough to easily dominate the world, except that he has this unending grudge war against a small rodent that moves fast. It's impossible to take a concept like that seriously, so every team of writers that gets their hands on him have a field day with him every time.
It'd be like Minecraft where you make badniks to help you hunt Emeroods.
Eggman, Sonic, Amy and Tails are all perfect in Boom.

The way I see it, Eggman is a villain who fetishizes the idea of villainy. He's not genuinely malicious, he just wants to spend his life defeating determined heroes, maybe deigning to hand out a Trogdor-style "you came closer to defeating me than anyone else" trophy.
The problem is, he's not great at winning. But he tries hard.
I like Sticks.
Sticks is great but she doesn't have a game counterpart to compare her too.

Eggman is inherently ridiculous yet he also takes really well to small touches of serious malice. Hell, he takes really well to huge touches of serious maliciousness. He can range from "Sonic's Awkward Friend And The Bad Guy" to "Classic/Mania Eggman" to "Sonic Adventure/Colors/Generations Dangerous Clown" to "Comics/SatAM Entertaining Nightmare Monster" right back to "Ridiculous Man Who Will Conquer The World Sonic OVA." He's antagonist gold.

I grew up with Baldry, and I honestly think... these shows are comparable. They're of the same quality for their time.
Boom's Eggman doesn't have as many what-the-fuck-am-I-watching comedy moments, but he's still really enjoyable to watch, and he's got that softer edge to him that makes you want to root for him sometimes. The animation in both shows is pretty cheap, but the writers seem to be having a lot of fun, the characters are fun, and it's all clearly aimed at kids.
I've enjoyed binge-watching this show. I'm pretty okay with this being this generations Sonic cartoon.

I've never watched Invader Zim, so I can't speak on this. It's not about the villain having more screen time. It's about how the protagonist/main character generally isn't the funniest guy in the show. It's almost always that side character you see every few episodes that's funny as fuck.
Like Mr. Garrison or Randy before South Park decided to make them main characters because the were well liked.
