Indio was sympathetic because he felt regret but he was still a villain for killing his former friend's family even though they took no part in his friend betraying him leading to Indio's imprisonment.

They did cut some Tuco scenes in the original release like him having a gang but the monastery is critical for his backstory.

Blondie killed like 3 times more people than Angel Eyes. therefore he is the villain

Blondie only killed in immediate self defense though.

Anyway to respond to the OP, the climax of the movie kind of relies on it being a bit too long, as it enforces the characters exhaustion after all they've been through to find themselves in that cemetery.
