Harley worked for BTAS because they were restrained as to what he could do. But Joker wasn't meant to do Death of the family or The Killing Joke with some notable partner; he waas working with weird henchmen freaks at best. At least pre Nu-52 Harley was a relatively new addition so you could say he went through another change after those two events.
