3D normally isn't cheaper, but in this case they may have decided 3D would be more economical for what kind of look they wanted. Personnel availability may have also led to the decision (2D animators in Japan are stretched thin).
There's been good 3D made in Japan. In TV anime it often doesn't look very good because of tight schedules and having to make it fit hand-drawn characters and painted backgrounds.
