The combination of lameness, alleged importance, and how damned out of place he was in the movie combine to make a pretty aggressively bad villain

Cobra as an organization isn't quite like what we consider a legit terrorist organization today. Yeah they have the military and a "charismatic" leader angles, but really when you get down to it, Cobra Commander was a lunatic who put an army between his enemies and the science division he was always screaming at to make insane mad Scientist macguffins to conquer the world with. There wasn't really any political/national/religious angle to their terrorism, which is probably why GI Joe worked at all rather than having Cobra be situated in Russia or Madeupistan or whatever.
Did anybody even like Serpentor? Why make his whole deal even more crazy? Snake Aliens who just show up, trying to roll the planet and rob it of it's resources or terraform it into a snake-perfect paradise would have worked better than the retcon bullshit ancient Civilization, especially since you never see it come up ever again.
Shit, that would have been amusing for a spaceship full of actual serpent guys arriving, monsters with space guns jumping out and being confused to why there were Snake guys already on earth. Do that instead.

He was awesome, but the movie basically undermined everything the show was working towards, then the dic season fucked it up way worse.
Having this "perfect" leader come in, forcing cobra commander to have to adapt his tactics, scout out the truly loyal, and plot his return to power was a great concept

This is true. Really the major problem with Cobra La is that they were shoehorned in when the show still hadn't resolved the CC/Serpentor feud. They themselves were okayish characters (honestly, all of the named Cobra villains were cool, even Serpentor), they just could not make them credible in 90 minutes
The Cobra-La folks were pretty terrible but they were so goofy they were almost charming in a way. Serpentor was far more lame as his whole character in the cartoon is he's supposed to be the amalgamation of great leaders yet he's an even more incompetent Cobra Commander with none of the charisma. Even Larry Hama who wrote the best version of him in the comics hated him.
Also speaking of the movie was it weird to anyone else how the rest of the Cobras just went along with Cobra-Las plan to turn the entire populace of Earth into snakes? Like you'd think they'd realize 'oh shit we're humans too and aren't going to benefit from this at all.'
The thing that gets me the most about the movie is the last minute change to Duke's death. The just adding in a couple of lines from a character that isn't even on screen just saying that he's still alive.
It's possible to like Cobra Commander AND Serpentor AND the movie, but GI Joe fandom will always be full of Muh Military Realism fans who complain about the movie while ignoring how the cartoon always had weird sci-fi and fantasy in it, and people who are still losing their minds, 30 years later, at the idea of Cobra Commander not being in command, or not being human.

I have no issue with goofy shit in GI Joe. I even liked the first live-action movie, I enjoy dumb camp in my Joe stuff.
But introducing your random DeviantArt-tier magical snake race as the secret masterminds the whole time was too far. It'd be like if they made a Breaking Bad movie where Walt and Jesse were kidnapped by Martians, who turned out to be the REAL boss of Gus Fring who was also a Martian and made them cook meth to feed his overlords. It's just fucking bonkers nonsense and serves no purpose.
I liked the idea of Cobra Commander having a mentor figure who had so much faith in him, and felt betrayed. The trial was less about the Commander failing, and more about the Commander disappointing and hurting Golobulus. More of that would've been better.
Looks like a one off Captain Planet villain.

The Joes should have occupied Cobra-La and made Comfort Women of their females.
It sucks in context, but not on its own merit. If this was the only Joe you saw, it was pretty cool.
