The reason why Christianity specifically is portrayed so poorly in Japanese media is because of this centuries-old anxiety towards Western culture, and it's worth compared to their own. At the time Japan entered their sakoku, the Jesuits had converted so many Japanese that there was at least one Catholic community in each major Japanese city, so Catholicism as an organized religion has specific relevance to Japan and their historical relationship with Western culture. You often see Japanese writers and mangaka, with laughably ignorant and juvenile understands of Christianity, write stories that demonize Western religion practices in order to rewrite history and placate Japan's own fragile ego and insecurity.
Similarly, this is also where the "Katana is the superior weapon" thing comes from. Before the Portugese came, the only firearms Japan had were crude cannons, and they still fought mostly with polearms and swords. The Portugese introduced matchlock firearms, which the Japan studied and reproduced, and quickly changed the landscape of warfare in the region. Really, the only scriptural difference between Judaism and Christianity is the latter's inclusion of Gentiles in the kingdom of God.
