Not sure why, but this game came to mind. It's nothing like the anime though.

For story wise Nier is pretty close.

Final Fantasy was heavily inspired by Nausicaa. I feel like FF4 or FF6 is the closest to Nausicaa.

Mononoke = Breath of the Wild

and Pikmin in general is the probably the closest to a ghibli video game. Pikmin's enemies remind me of those featured in Mononoke and Nausicaa while the Pikmin are inspired by the cute spirits featured in Mononoke and other Ghibli films.

anyway, as for Atelier series

Crystalis has some pretty strong Nausicaa inspirations

Crystalis. A lot of the game takes inspiration from Nausica.

The manga is phenomenal though.
The movie is weak because it covers an abridged version of the first two volumes in a nine volume series.

I just played Dishonored, so that immediately comes to mind purely for heavily featuring a city's whaling industry.

I can't think of any games have a similar "half story, half obsessive encyclopedia" feel.

I don't think we can really confirm that yet. I do feel like there's something already out thats like it but for some reason I cant think of it. Only thing close is Nioh, but that's not out yet(has the kodama and is about a foreigner samurai fighting monsters).

I recall Order of the phoenix being surprisingly good for a movie based game. It's like a sandbox for the most part.
You can also feel free to try out any of the Lego games.

I think some of the earlier FF's cover the whole poison forest and giant bug enemies bit.

Dark Souls has an underground forest that holds up the earth thing.

But nothing really has everything nausicca does especially considering shit that goes on in the manga. Hopefully we will see a full coverage in a tv or a movie series.
