The most likely scenario is that Konami severed Kojima for wasting time and money on things that weren't related to finishing the game, such us licensing a famous sunglasses company. The fact that the incredibly long dev time resulted in such a lacking and unfinished feeling game should be evidence of this; Konami didn't do much to the game, they just got a skeleton crew and told them to prepare it to be shoved out the door to recoup costs.
