The events of Sonic 3 & Knuckles saw the Chaos Emeralds receiving a boost in power from the Master Emerald, yielding the Super Emeralds. The original Emeralds, said to already yield unlimited power, now yield power equivalent to an infinite set of sets W, each of which contain infinity.
Tails can only become his Super form using the potent power of these hyped-up emeralds due to his inexperience. Knuckles has both a Super and Hyper form because of his connection to the M.E.
Finally, the Chaos Emeralds did not revert back to their original states after their transformation. Rather, they adapted to their new form, shrinking down to their original size, but retaining their newfound shape. This is why the Emeralds now look like miniature Master Emeralds, whereas originally they looked very different.

They didnt look different, you were just looking at them from a top down perspective. 3D allows you to look at them from the side.
Why make the decision to look at them from the top? Why did this suddenly change after 3&K? From that point on, 3D, or not, the Emeralds were always looked at from the side. I would argue that we've always been looking at them from the side.
It should also be noted that, in Blaze's universe, the Sol Emeralds, which have never been supercharged, look very much like the Pre-Super Emeralds used to.

The Souls series and Bloodborne all take place in the same universe.
After the Old One was lulled back to sleep, technology flourished and magic faded to obscurity. This lead into BB and after the events of the game, people kept trying to summon Great Ones and ended up waking the Old One up instead. Nobody was able to stop it and it consumed the world in fog and grew so large it became the literal foundation for the world.
This leads into Dark Souls, as that world takes place on top a giant forest of trees, which the Old One is made out of. The people who found the Lord Souls were the remains of what was once humanity and the souls were either the Demon Slayer, or Maiden in Black, depending on the ending.
In Ape Escape, they never reveal the real parents of the kids because they are human made, which is why they're sent on dangerous missions.
The professor was too old to have kids while Aki was fertile, so they created human clones with manipulated DNA.

This might be a stretch, but I always read the "there was a HOLE here, it's gone now" message in Neely's bar as a reference to James' alcoholism. In the Heaven's Night bar, James remarks that he "drinks a fair bit" to escape from the loneliness cause by Mary's condition: Essentially, one could say that there was HOLE in James he attempted to cover with liquor in pubs.
Now that Mary's dead, and James is in denial about killing her, you could say that it's GONE NOW because he patched over the hole in himself, pretty poorly at that, with said denial. Like the newspaper covering the bar window is one of the worst conceivable fixes for a hole being in a window.

In another theory thread, I saw a theory that stated that Bloodborne is what happens after you refuse to link the fire in Dark Souls, and for the Dark Souls series itself, the canon ending is the one in which you Link the Fire.
First off, Bloodborne is the only soulslike game where technology and humanity has progressed beyond the medieval Europe themes of Dark Souls. It's the age of man.

The most likely theory is that Doomguy 1993\4 = Doom Marine 2016, but I liked the idea of BJ being damned to Hell to fight demons for all eternity after the end of TNO, especially considering Wolf3D and subsequently Spear of Destiny are canon to that game.

In EarthBound, there is an alternate timeline where Pokey actually won (killed Ness), which is why Pokey displays Ness' items in Mother 3. He is the one who drives Giygas mad, and who leads his past-self into Giygas. Also Giygas mimics Nintens face and not Ness' as he never even met Ness before, he just tries to communicate with Ness, to warn him about Pokey or relieve him from his pain.

In the neutral endings, Frisk is able to exit the underground despite not having a monster soul required to pass through the barrier. The reason for this is because they hybridized with the first fallen child after falling on their grave at the start of the game. The game states that human souls can't merge together, but the first fallen child isn't human anymore; their soul was absorbed by their monster step-brother and eventually turned to monster dust, kept barely alive by their determination. (This is known because the fallen child can remember sleeping in the coffin felt after they "died"). The game also states they don't have a soul to merge with, but having a soul isn't so important as the power associated with it. Breaking the barrier doesn't actually require 7 human souls but equivalent substitutions to 7 human souls. Likewise, escaping the barrier doesn't require a monster soul but a suitable replacement, and monster souls are known for being extremely fragile. Even the hybridized dust fueled by determination would be more than enough, inferred by Flowey's colossal strength at the start of the game, and Flowey's very existence proves that dust can hybridize with living objects when provided a source of determination (like a human). Why the fallen child didn't take control of any earlier children can be explained by either determination (both Frisk and the fallen child had the red soul of determination) or they only woke up once they heard Flowey's voice calling out to them, and that can only happen after all the other children besides Frisk fell. Speaking of control, hybridization gives the best explanation of the fallen child's musings in genocide. When they first woke up, they didn't realize Frisk's soul and determination wasn't theirs, which only makes sense if they were experiencing the world through Frisk. Hybridization also explains why they could control Frisk directly.

I know it doesn't make when you factor in all the games that came out after the Genesis/addons, but I like to think that Sonic CD is the last game in the timeline. Robotnik comes up with his most grandiose plan yet, mastering time itself and roboticizing an entire planet. He decides to call it quits once Sonic beats him for the umpteenth time, and Sonic reasons that people will honor him as a hero if he uses his technology to make the world a better place for others. Robotnik is responsible for all the good futures seen in-game, where nature and technology exist in harmony.
Here's a theory I used to have as an imaginative kid. Remember how Mew is supposed to be the ancestor of all Pokemon? How does that explain the inanimate objects that come to life through moonlight/magnetism/whatever?
Mew isn't actually the fetal creature itself but a sort of parasitic and supernatural primordial ooze that forms life. Mew is simply the oldest recorded instance of it. The parasite travels from creature to creature, absorbing genetic material from various plants and animals before finally setting down and activating it, occasional inside rocks, in the water, out of a forest fire, explaining the elemental affinities Pokemon hold. Even spirits aren't safe from the Mew material, which gives them a semi-tangible form. After the creature becomes mature enough it can activate more of the genetic material it's collected, "evolving." Pokeballs aren't actually "capturing" the Pokemon but are balls coated on the inside with a compound that causes the pokemon's cells to destabilize and compress back to the original parasitic ooze form which happens much easier when they are weakened or willing.

So here is the thing that no fan-fiction tier scrubs could ever come up with: how come Pyro sees everything so dramatically different from reality?
Simple. There are two minds inside of one body. The true mind is the mind of an innocent girl; she has the total control of the body of Pyro. The other one is a mind of a psychopathic killer who gets off to the suffering of others. Well alright, all of the mercs take pleasure in their killing, but this one is something totally off the chart.
Anyway, why would innocent girl do all these horrible things? Because the second mind makes her believe that what she does is good. It feeds her false perception, so when she is slashing someone with an axe the other mind feeds her with a vision of giving someone a lollipop. It makes her live in a blissful happyland unaware that she is making people around suffer terribly. Simple as this.
And the suit? Well obviously you would want to protect yourself from your own fire, eh? And no one would take Pyro seriously if she took the mask off. She is feared even by the bravest. Heavy is not afraid of anything, be it human, beast, or weapon. Yet Heavy is truly terrified of Pyro. If Heavy is afraid of something you know it must be truly terrifying.
