It was already labeled as a clone back then, if it was 3d, not only wouldn't you have a few of the mechanics that seperate it from MC, it'd be bandied as an exact mc clone and lost to the pile
Terraria being 2d was definitely for the best, kept it in it's own niche, where it could grow to be the best.

Boss fights would be a bit different. Worm type enemies would be a bit less tellable, though workable.
I think you are right-ish, actually. you could theoretically turn terraria 3d with no real loss, but the game might feel alien from the original and some things like mining/boss fights would need strong reworks to compensate for bosses clipping into the ground needing to be removed.
The combat, a fairly important part of the game, wouldn't have worked nearly as well in 3D.
