I think the reaction to Federation Force really drove home to Nintendo that Metroid 'fans' don't care about the games. All they care about is their token female protagonist.
Anyone who had played and enjoyed Metroid Prime could see what they did with Federation Force and see how it evolved from the Prime series to create something fresh and different, but they didn't care. If it didn't have Samus, it wasn't a 'real' Metroid game.
Nintendo is better off making new franchises at this point. Metroid is a toxic brand.
