The game just calls it a "Divine Prank" and leaves it at that. I think Link going back in time as a holder of a piece of Triforce into the new timeline kind of fucked with reality and broke it in both the adult and child timelines.
There's a different between having the full triforce and having a piece of it. The full triforce was held in the Sacred Realm until Link and Zelda came of age and were worthy of holding the individual pieces assigned to them long ago in Skyward Sword. In Twilight Princess, he only had the piece of Power, and successfully defeated Zelda so as to get Wisdom. This baited Link (Courage) to the castle, but ultimately the power of friendship and magic light swords beat Ganondorf.
The gods gave it to him for unknown reasons. He doesn't "just have it", it's given to him.
We don't know WHY it's given to him, however. A few things like that happen in Twilight Princess. The last Zelda game that had an air-tight story with no plot holes was The Wind Waker. Breath of the Wild has so many plot holes that it's ridiculous, but it's still the best game in the series on the basis of its GODLIKE gameplay.

I love Zelda so much, but at this point, I wish BoTW was a reboot. It's drastically different, and it's seemingly mixing contradictory elements from all timelines; not to mention the fact that Hylia is literally everywhere in BoTW, but all traces of Hylia's worship are wiped from history, even before Ocarina of Time.
You have to also consider that any contradictions within games pre-Skyward Sword can be justified by saying that they didn't have a timeline, and were just making stories within Zelda. Any contradictions could be justified by saying "it's a legend, and things have changed with word of mouth". The minute we got a timeline, that was ruined.

The Adult timeline Triforce was broken up, Link regained it when he went back to the past, and caused the Triforce from his timeline to break as well, which caused Ganondorf to get it.

The split in the triforce carried over Link's time leap. He even has the triforce of courage in the end credits. That's not part of his default model. It's also why they heeded his words. Anyone who takes any zelda game as being part of a series and not a retelling of the same story is a fool. Zelda is basically a fairy tale where the same elements are used to vary degrees from game to game. Any explanation of a timeline requires you to suspend your disbelief to imagine the geography of Hyrule changing radically every single game.
A much more plausible explanation, and one supported by the actual development, is that each game is essentially independent (except, for instance, Majora's Mask) and had little specific continuity until the developers caved to fan speculation and made their own timeline to hype an underwhelming product (Skyward Sword).

When someone tries to use the Triforce, but isn't balanced in the 3 aspect, the Triforce splits and the attempted wish maker gets the piece that best represents him while two other people get the other pieces, forcing the original guy to track them down so he can reassemble the Triforce and finally use it. This is directly told to us in OoT, so we know that's what happened in the case of that game. Since Ganon was stopped before reaching the Triforce in the TP timeline, it should still chilling out whole in the Sacred Realm until the gods apparently decided to fuck everyone over.
