Some things change in B, just barely enough to keep the game fresh, especially if you did all your sidequests already on your first playthrough. I dont remember if there was a 9S only sidequest or not.

Route A and B take place during the same time, but from 2 different perspectives. Ending C moves on from the ending of A and B.

The only sidequests that are repeated in B are those you did no complete in A. I do not see how doing sidquests in A diminishes B in any way.

It just shifts the perspective from 2B to 9S. It adds a couple of new scenes and the like, but it's actually a bit of a grind. Side quests can break up the grind, though, so don't feel the need to rush through all the sidequests in your first run.
I mentioned it because a lot of people want to speed through playthrough B. Because they just wanna fast forward to see the parts in B that didn't exist in A. That's all, really.

All of the sidequests you see in B are new because they are either unique to B or ones the player did not do in A. By doing them the player is not repeating anything.
