The entire game is based on humanity having to adapt to a new environment because of the unintentional deleterious side effects of technological progress, having to reform standing social structures because of the ethical challenges of their new situation.
I mean you can call it an attempt at invoking the ethical challenges of the modern syrian refugee crisis, but it's hardly particular to that. There's no mention of religion, job scarcity or racial tension, or really any of the unique signifiers of the current crisis. It has just as much in common with any number of refugee events in the past, so unless you take issue specifically with referencing that basic idea, it doesn't seem all that political.
