Sometimes they are sometimes they're not.
Sometimes when people say the game has a good story they mean the plot. Sometimes they mean how they deliver said plot. Sometimes it's not to do with plot at all but the general writing and direction of the game (what happens, when it happens, how it happens etc). Or the atmosphere, the setting, the ensemble.

But it's not worth being specific so all of it becomes condensed to 'story'.

BotW has one of the best video game stories because it ditches those linear shackles and dares to tell something minimalist and free-form that couldn't ever work in a different medium.
