My unpopular opinion: I found it much less enjoyable than DD in general. Especially all the magic bullshit in the courtroom. I can tolerate it when you use it just during investigations, but this time it was over the line.
But with the finale of the game I hope Apollo has been written out of the story forever.

The overall plot in DD is kind of dumb, with the MUH DARK AGE OF THE LAW shit, but it actually remained self-contained with it. SoJ went full retard with the international flights back and forth, and it just really felt like too grand of a scale. 6-2 was the best case because it was just magic show bullshit with a fun mystery.
Add on to this that Sahdmadhi is a horrible no fun allowed prosecutor unlike Blackquill and that Ema was completely character assassinated, and SoJ is just not quite as good.
6-2 was great because it's one of the very few (2?) cases where the perpetrator wasn't actually on the scene the moment the crime occurred.

It wasn't even that it was about clearly Japanese content, it was that you were thrown into a case you had no reason to give two fucks about since there was no investigation and really no context at all combined with the person who was obviously a guilty party from the beginning and the complete misuse of DID for the sake of the case progression. Blackquill was the only good part.

It could've been good if it was a more fleshed out case. It was tutorial case tier levels of simple though.
I was getting pretty tired of all the spirit channeling and Apollo backstory shenanigans but it didn't change how much impact that twist had. It was stunning.
Also I want to see the Divination Seance show up again, that's one gimmick that was actually exciting to use.
I would love to see them do an Investigations 3 that focuses on Edgeworth becoming chief prosecutor.
Sorta surprised we never got anything about Hobo Nick & Trucy doing stuff during that big 7 year gap. We get the odd mention about how he went abroad a few times and so on and even helped Athena out with something at some point in the past but it never gets detailed.
The reveal that Rayfa wasn't actually that Queen lady's daughter was dumb as fuck and I felt like it took away from Rayfa's character as just a dumb way to write the villain off without any strings attached or complicated emotions.
Some parts of the games were good, some parts weren't. I found it pretty enjoyable overall. I haven't played DD in a while so I can't compare it but I wouldn't say it was much worse than the stuff in the original trilogy (which I replayed before starting SoJ).

I really liked the twist, but I think there's too much stupid that went on to make the twist happen, like Dhurke keeping way too much info to himself from Apollo for no real reason, and FUCK Maya's pinky promise. Maya, your FRIENDS LIVES WERE ON THE LINE HERE.
And the civil trial was just stupid and forced. Not only recycling Farewell My Turnabout's plot, but instead of Phoenix and Apollo debating ideas and evidence like a match between two defense attorneys should be, it's just a by-the-numbers murder case where Phoenix is nothing more then a stand-in for a prosecutor, and he sucks at it

Don't get me wrong, there was a lot of about the case I liked, but a lot of it was really bad.
I'm usually fine with contrived coincidences in this series, but Apollo JUST SO happening to have grown up in this remote foreign country that Phoenix visited for a reason that had nothing to do with him just crossed the line into extreme contrivance. It really felt like shoving Apollo into the main plot was a last minute choice by the writers so they could wrap up his story arc.
The worst part is they don't even have the decency to wrap up his story arc then toss a "lol guess I gotta tell him he and Trucey are related later" in the credits.
Agreed. I also didn't care for how Rayfa just kinda seemed to completely forget about Inga, who's implied to have cared of Rayfa a great deal, and spend the rest of the chapter hailing Dhurke.
Making her the child of Amara and Dhurke really took away from her character, and 'cleaned up' her story way too easy. I would had liked if say, she was indeed Inga and Ga'ran's daughter, which would technically keep her from being the legitimate heir to the throne, thus making her feel like her young life's work was pointless, but the kingdom accepts her anyway because of her hard work and reputation.
You know what, screw it. A few legit twists and Apollo's genuine growth be damned. Revolution turned out to be pretty shit over all.

This is part of why I think Apollo's story should had been wrapped up in a different type of plot. Just shoving him in as the MC of case 5 made too much of a mess of things and then ended up kicked him out of the plot too abruptly.
I really did enjoy him in case 2 though. That case is one of my new favorites.
Frankly I think Phoenix really should had been the star of Revolution, since he's the one making the impact on the country's legal system, the bond he forges with Rayfa overtime, the spirit-channeling stuff, and of course the parallels with the dragon-themed revolutionaries (referencing his Japanese name Ryuuichi).

In regards to your second point, it was pretty clearly supposed to be a reverse-AA4 situation where Apollo was a fakeout for Phoenix and on some meta level Phoenix "owed" Apollo the spotlight I guess. I thought it was considerably worse in AA6 though because atleast in AA4 it was all moreorless planned from beginning to end plotwise, whereas in AA6 it was Phoenix who started and put in most of the work and then just hands everything over to Apollo for the sake of having a fakeout
I think DD's attempt at Phoenix and Apollo both pursuing justice through different methods was a better idea, even if DD didn't execute this idea well at all.
What is Ace Attorney 7 going to even be on at this point? The Switch? I take it, if it meant no more of that slowdown, that pops up in Spirit of Justice sometimes.
Like I said, the choice to wrap up Apollo's past in this game really felt like a last minute decision.
I can understand Thalassa's having a hard time trying to come to terms with getting her memories back together, but at this point they're going to really have to come up with an excuse for why she hasn't said anything yet.
And I also blame AA4 for dropping a huge plot point like that for the sake of a sequel hook, making it tricky for the new writers to work around it.

I give less of a shit about Apollo with each game due to how he's been handled, but honestly Phoenix at this point is way better when he's an NPC. All of his best scenes in DD were when he was an NPC, that bit in 5-3 where he's coaching Athena through her first crime scene investigation was probably the best mentor-student type scene the series has so far.
There are several big issues with DD and SoJ in terms of being sequels
- First of all, making phoenix come back was a mistake. The guy had stopped being a lawyer for 7 years, you can't just make him comeback and say "hi guys i'm the main character again wassup" If they wanted to keep him as the main character they shouldn't have make him quit in the first place
-Then, the second mistake is introducing athena, it completely deviates the attention from the plot and there's not enough time to make apollo grow as a character (because in AA4 he was pretty much just a puppet)
-Finally the biggest issue was completely going away from what AA4 try to install as a story, i mean a completely different phoenix, a new noobie lawyer by the name of apollo and a new assistant by the name of trucy, you just can't go on and create a sequel that makes a complete 180° just to try afterwards to make amend by creating a convoluted story, which feels like a shoehorned way to make apollo leave.
tl;dr either they shouldn't have make AA4 or they should've kept the story in account while making the sequels

They should've continued with Apollo + Trucy and form another trilogy, trying to fix what people didn't like about AJ in the next games.
Alternatively, they could've made each new game about a new character + sidekick. Having a bunch of different characters shoehorned in the games makes it less focused. The series is a clusterfuck currently because of this.

But JFA Edgeworth isn't really prosecuting in the sense of "I believe this man is guilty, so I must prove it in court.", he's just going through the motions to help Phoenix buy time. Ditto with 5-5. The only time he's actually done it was in 6-6, and there it was obvious they were just trying to recreate the AA1 setup with no thought for why this fits his character.
Edgeworth didn't know anything about Maya's kidnapping until Phoenix told him in the middle of the trial. He was prosecuting because he was simply replacing Franziska
