From the way the situation looks, Nintendo wasn't even aware of AM2R until it started getting reported on gaming news sites and gained traction on social media. Since they were already 2 years into developing their own Metroid 2 remake they immediately shot it down.
Nintendo does not need to protect copyright the same way they do intellectual property, so that claim is bogus. But they also didn't intentionally let AM2R release, that's not in their interest and there's only been an increase in their legal action against fan-games since AM2R. They just didn't pay any attention to the thing until it was directly competing with their own Metroid game releasing that August and when it became mainstream enough for even Nintendo's lawyers to notice it.

I think the main issue alot of people have is that they wasted time and money on a mechanic that already trivializes the entire combat system by making it "press x to win" tier. It's retardedly easy to counter every single enemy we've seen, especially when the treehouse streamers were more than capable of doing it, and they have the intelligence of a valve playtester.
Combine that with the aeion abilities that trivialize everything else about metroid (a button that auto-finds all hidden collectibles, a button that instantly restores all your health anywhere and any time, a button that instakills all non-bosses) and you've got a game that's guaranteed to be a hallway simulator and nothing more. When I ignore all of the casual trash, I'm left with nothing else because they forgot to put anything else in.

Metroid 2 was the only reasonable game for Nintendo to remake, and so they were probably already building this new game when AM2R came out, which is why they gave a shit (especially considering MercurySteam had been pitching Metroid shit to Nintendo years before the announcement).

It trivializes every single counter, that's the problem. You should never be allowed to interrupt an enemy's attack at any point. Samus isn't about le ebin god of war takedown button mashing. She's supposed to be an agile warrior dodging monsters firing acid and plasma in her direction. Sure, her power suit is strong, but it's not herculean. She shouldn't be able to singlehandedly drop a 500 ton monster effortlessly.

That's not happening. Sakamoto hates speedrunning. That's why he specifically put in countermeasures against it in Metroid: Other M, and even Metroid Fusion. Zero Mission also had some preventative measures to stop speedrunning, but not to the same extent. Something about "ruining his artistic vision" last I recall.

That's why a good Metroid game would be challenging. We gave old Metroids a pass on this because of hardware and time limitations, but it's 2017, they shouldn't be making these mistakes anymore. The fact that, in Samus Returns, you ONLY take one tank of damage from a zeta is pathetic. It's disgusting really. They're not even that hard to dodge, how casual do you have to be to need that much of crutch? At least in AM2R you can modify enemy damage to do as much as you want.
