Seiken Densetsu 3 and Legend of Mana are both better games than Secret.
I don't think Vagrant Story deserves to be in the top 20 at all, especially that high up, mostly due to it's mechanics.The plot is in fact excellent.
However, there's several more deserving games that could use a spot on the list. Terranigma, Lufia II: Rise of the Sinistrals, Breath of Fire 3, Romancing SaGa Minstrel Song, Live a Live, Skies of Arcadia, Tactics Ogre: Let us Cling Togheter, the list goes on.
For that matter, I also wouldn't put FF12 in a top 20 spot instead of those above mentioned games, but it seems like you REALLY like Ivalice as a setting

I'll never get the love for FF VII. Granted I dropped it shortly after the train boss fight. Neither the story nor the gameplay hooked me. There was just no momentum to any of it.
