X in MvC:I is from after Zero's death in X1.
Remember, canonically X didn't get the buster upgrade from the capsule in X1 (otherwise we would have seen Pink Level charge at the beginning of X2; in fact, we did see how he kept the Dash boots because canonically he can't NOT get them) - he got Zero's buster. And he didn't get the upgrade from his buster, he just straight up took his fucking arm off and attached it to himself. The buster you use for the rest of X1 after Zero's death is Zero's buster, while X doesn't use his own because he's not quite used to dual-wielding yet. After fighting Sigma, he's able to relax and practice dual-wielding more, and it's that X that's in MvC:I.
Nearing the beginning of X2 (which took 6 months after X1, remember), he gave back Zero's parts to Dr. Cain for research, as Zero's blaster is made from different technology than X's due to be Wily created, and either they rebuilt him or the X-Hunters stole it after all the other parts came together.

No matter what you play, just don't play ZX or Starforce. Not only are they bad Megaman games, they're just bad games.

1 was mediocre but excusable because it was the first of the series. 4 was ok but gameplay wise it was a terrible send off to the series, forgoing additional movement options in exchange for a variety of weapons that pale in comparison to the Z-Saber and Buster.
So no, only half of the MMZ series was good.
