It's been explained at the beginning, but the JP version is used because of a glitch used in the run that crashes on almost all of the versions of the game.

because it's usually faster due to shorter text. in VCs case though, it's because there's a glitch that only works in the JP version.

Usually, Japanese versions just have less dialogue or have some glitches that are not present in other versions

In GTA VC's case, there isn't a different glitch per se, but later on they will be doing some glitches involving mission scripts, and it just happens that the Japanese version has a different main.scm (different main.scm means different ways the scripts affect eachother)
