It's completely speculation, but given that Raiden repeatedly references being trained through in-game VR missions, the entire tanker chapter is a simulation, the entire section with Arsenal Gear is warped by existential breakdown induced hallucinations, and with the Patriots manipulating everything and using Raiden as a vector to try and communicate a manipulative message to the player: It's highly possible that Raiden, as an unreliable narrator, went through a simulation of the Big Shell incident and remembers the events of MGS2 completely wrong.
