Megaman games usually do water levels great since you can't drown and the only thing that really changes underwater is that you get floatier jumps.

But what I hate the most about water levels is floatier jumps and being slow.
It doesn't make you slower though. You just jump higher and stay at the apex of your jump slightly longer.
The one thing Skyward Sword did really well was water, ironically.
The problem with most Water levels is that they focus TOO much on water as a central mechanic. Why change the core gameplay just because the level is based on water? Why make us swim extensively, moon jump everywhere, or beat the breath timer?
Some of the best water levels I've experienced are in Odallus, Bloodborne, Castlevania Bloodlines, Soulblazer, Mickey's World of Illusion, and Chakan. Of those, ONE of them uses the water as an actual mechanic. The rest just use it as scenery with maybe a hazard here and there.

Darksiders 2 doesn't have a water area.
I've never played the original DKC games, but Tropical Freeze had pretty good underwater levels. Weren't as good as ordinary levels, sure, but they were still fun.
