Given that BJ survived New Order and has children on the way, you can still functionally reconcile parts of id stringing together Commander Keen and Doom to it.

It's the game that introduced Deathshead to the series, who is basically the main villain of the franchise at this point. I think all Wolf games are canon, except for maybe 2009 and RPG.
