It stays 2D, not 3D side scrolling but actual 2D, update the controls a little like dedicated missile and morph ball buttons, maybe add a few things like ledge gripping, remastered audio and enhanced visuals. Nothing much else.
2.5D with fully-voiced cutscenes.
Cinematic cutscenes with adam's speehes to samus, including monologues. A parry mechanic and a dark souls-esque change on the gameplay, like hollow knight with a morphball pinball minigame.
Samus would collect alien dna so she could purchase upgrades at he chozo stations, which would be replacing the original chozo statues. The map would be expanded to fit more the bosses, with increased background story, and quick time events in-between areas.

After playing GBA Metroid, Super feels terrible. Too floaty.

He's probably the hardest boss in the game.
An expanded Kraid's Lair would be nice, rather than the little alcove he had. Ridley had Lower Norfair, after all. Chozodia would make sense to revisit.
Force the player to download a map whenever they enter a new area. Every elevator ride features Samus thinking of Adam, who is now in this game. Also remove all but one or two tough sequence breaks. When the player manages to do them they get a pat on the back then get told to go back and do it the right way.

I'd keep it sprite-based but up the detail across the board and add smoother animations, similar to what Sonic Mania did for 2D Sonic. Mechanically it would be the exact same, except it would use a more modern system for weapon changing (maybe hold R2 for missle, L2 for grapple beam, R2+L2 for super missle, and R2 in morph ball for power bomb). I'd also probably make samus a little heavier (not zero mission heavy, but less floaty than og SM), and slightly adjust the terrain to compensate. Kenji Yamamoto remixes the music himself and handles the overall sound design. Also there would be added difficulties, including an item randomizer similar to resident evil 2.
Refine controls, tweak physic.

You can't die and Metroid cries over her period half the game and there are no unlockable powers or anything because it'd be too hard. Oh and infinite missles.
