They chose it because of all the Kojima craziness. It's not an exciting game to watch, but when you listen to the world and story of the game, there's a lot of fucked up scenarios and situations. Like the brothel that was of clones of famous celebrities specifically birthed to be prostitutes.
It's like their I Have No Mouth LP. The gameplay itself isn't very interesting, but the writing and Pat+Woolie's commentary is.

They kind of indirectly confirmed they would be doing Silent Hill 1 during the Silent Hill 3 LP by saying, "We've been playing the games in a weird order, and it's usually during the spooky time".
Pat said the only reason they really haven't pushed forward with it is because he feels the game is so janky and old that it's hard for someone who hasn't grown up with it (Like Matt) to get into, while Pat still shits his pants playing it. So he probably feels Matt will be bored or not enjoy it.
