Trance was foreshadowed all game long. Multiple times. Hell Kuja mentions in Mt Gulug that he's going to discover how he can acquire this power for himself.
Nothing in game says he controls those dragons in the FMV. They could have simply just been attacking because they're mindless monsters.

We already killed Kuja's Silver Dragon back in Terra.
Memoria appears before Kuja destroys the Crystal.
Hades was going to be the final boss but they swapped him for Necron. Necron is the Harvester of Souls. After Kuja destroys the Crystal he sees that as humanity saying they don't want to live as life is suffering. So he decides to wipe out existence, sort of a mercy killing. But Zidane and Co fight and ultimately show him that life is worth fighting for so he fucks off back to wherever it is he lives, most likely The Void.

I believe that was the final crystal, from the whole universe but not one of each planet
when they show the planets joining each has a crystal I think
in fact, the tree prevents the souls from going to that crystal so they go to the other one instead
