The problem is, the only games that can artfully hide the fact that you're engaging with a piece of software are games that are about machines/robots/software.
It's easy for a Sci-Fi game like Automata to do what it did, it's about combat androids following orders. That's the PERFECT vessel for "computer program controlled by a player", but you can't just reuse it for every game.

The ending is a masterfully crafted piece of metanarrative On the textual level Ending E was about Pods 042 and 153 hacking the pod network and their own programming to recreate the memories of their friends in order to save them.
On a meta-textual level the only survivors are working together with the players to reject the inevitable tragic fate via destroying the 'creators to create a new ending free of the shackles of the 'fiction.'

I understood the meta/philosophical point just fine, but ludo-narrative dissonance means that the story and gameplay aren't tied together, having you do something that symbolizies the stuggle of the character is the most ludonarrative dissonant thing possible
except that the servers that have their memories go boom when the yorha space station did, which is why you no longer have the vaugely dark souls mechanic in route C, so even if they can somehow pull out one last body from a transporter how could they get their consciousness?

But yeah I think the game could have been better with less cutscene type interruptions. I don't know about OP's "ludonarrative harmony", to me Automata was largely about how the game manages to manipulate the player's mind to make you feel things. They use the music, visuals, and even the story and the philosophical questions to that effect. They want you at the right place mentally for when they want to hit you with something emotional. And it mostly work I think, for most people. It's surprising that they put so much effort into something like this. No wonder Squeenix was afraid of the game flopping hard.

The entire thread is about the gameplay harmony with the story, such as the hacking and the flight sections being integrated with essentially the same controls as the hack and slash, the saving being justified in game, the music integrated into the gameplay.
The whole game feel like a smooth experience. Sure, you can isolate the raw gameplay, but it isnt as good as the whole package.
My opnion was that the combat was very smooth, better than any other Squenix "Action JRPG" (such as XV and KH), but easily exploitable.

I started the game and I was sort of enjoying it, but not really. Then I died and lost all my chips and quit. I might go back some day.
My issue is that the gameplay is extremely simple. You pretty much only mash and that's it. Different weapons don't change the gameplay style at all, only the animations, and the rpg elements felt bolted in, since the progression didn't felt good at all. Plus grinding for attack up chips was boring as hell. That prety much prevented me from enjoying the story.
But that's just my opinion. I'm glad you enjoyed the game.

Sounds like you haven't really figured out the combat. You should try chaining light attacks, heavy attacks, jumps and dodges and see how your character does those. With different weapons the moves can be different. Also they're different if their in light or heavy attack mode. Using these appropriately will make you much more effective and you can raise the difficulty level instead of mashing buttons. Because when you're using those the timing matters you've gotta be at the right place at the right time.

What the hell were they thinking with the behavior of 2B and S9 with Yorha? The androids themselves designed project Yorha to give them a sense of purpose right? Why would they go to such lengths to hide the truth from other androids yet make a model that inevitably discovers the truth (s9)? Why not tweak S9s to not be clever enough to find the truth? Obviously they dont have any moral qualms about tweaking behavior if they went to the ludicrous effort of have a whole other model 2B specifically for killing S9s. And beyond that S9s are still stupidly risky because Yorha doesnt control the androids and the chaos happening on earth, so they can't guarantee the b2 paired with an s9 wont die first and leave a lone rogue s9 behind.

Well, while some questions are valid, the truth is that the original yorha androids were meant to be pawns, to be killed and discarded, but the whole "humanity in the moon" deal wasnt really in the original plans. It was quickly thrown together. Read about it here, you will probably like it
I got the impression that Nines is a special 9S unit that's better and smarter than others in his class/model. They built him to give themselves a leg up on the war, but only the Commander knew how dangerous it would be for him to figure out the truth, so she secretly reassigned 2E as 2B and paired her with Nines to act as a stopgap to him discovering the truth. She couldn't just shut down Nines without raising suspicion, but she also couldn't let him go out in the world unchecked, so this was the best compromise.
