Ignoring the basic bots, which eggman's are more focused on mobility than anything else to catch sonic while Wily's are better armed and armored in most cases, the robot masters, when fighting as a unit like they're supposed to, are a better crew than most of Eggmans elite badniks since they were all designed individually. So really it comes down to their crowning jewels and its there that Eggman well outclasses Wily. Robotnik is much, much more ruthless, evil, and cruel than Wily if comics are anything to go by and when his genius sings, it really fucking sings. Metal sonic alone should be able to take much of Wily's stuff solo and that's ignoring the rest of his big guns.

Honestly, probably Eggman. Wily, for all his evil deeds and burnt bridges, has some degree of morality to him, and we saw him freak out when Eggman supposedly killed Dr. Light in the Archie crossover. Eggman has no moral compass and he's willing to do anything to win.
Wily basically just wants to be better than Dr. Light and taking over the world and defeating Megaman is his way of proving that. Eggman enjoys conquest for the sake of it and is much more heartless, and thus would probably win through some underhanded tactic that makes Wily surrender.

In fact, I think Eggman is among the most powerful video game geniuses. His ability to constantly rebuild armies of robots after being crushed by Sonic is astounding.

Dr Wily does the same sort of thing, but to a much smaller degree. Eggman comes back with fleets of airships the flood the skies.

The first thing to look at is infantry.
Wilys are simple, they are simple robots of varies abilities. All of them run on a power supply and thats all we need to discuss. Theres nothing complicated about them.

Eggman however is different. While mechanically they appear simular there are two distinct differences we must discuss.
1. The animals that help the robot function.
2. The intended target

The reason for the animals is for the mavrick virus argument, one that is flawed since we have no evidence to support that the mavrick virus works on robots like megaman/robot masters or if reploids are the only ones affected but one we have to talk about.
Assuming the animals are needed for the robot to function and that all other known machines are either piloted by eggman or have some advanced A.I like metal sonic its safe to hypothesize that the animals are "the brain" of the badniks. Thus the mavrick virus would be ineffective.

While on the subject using robfluenza as an advantage for wily alone is unwise, as if it works in eggmans robots it would also effect Wilys as well. And we dont know if robfluenza would even work on machines that do not have AI like the egg dragoon for example or have a very advanced one like zero/metal sonic.

Metal sonic is capable of making his own decisions and even experience feelings such as jealously. If thats not enough for you he is capable of growth. He even believes he is the real sonic at the end of heroes, however he does also mention that "only fitting for a robot overlord to rule over a robot kingdom" however this could be alluding to his identify crisis he is obviously having so it's hard to tell but the fact still remains he is above and beyond the technology of his time like zero

At the end of the day: Wily is just a villain in his world. A well-branded terrorist and while genius, is still plausible within the average of the Megaman setting.

Eggman though, to keep up with Sonic, is basically a fullblown, Doctor Doom tier super villain and Sonic is his RICHARDS!!! He and Sonic (as well as Sonic's crew) could be considered outliers of power within their setting.

Eggman is an overall badder dude with an impressive ability to spread out and rebuild, but Wily is capable of producing a lone soldier that can bust through any battalion or fortress and would effectively beat out Eggman in an all out war.

If we're including even former allies though, things like Perfect Chaos and Metal Overlord are on a much higher power level than what Wily has.
