It matters in the sense that you're getting a different game with each approach in a very literal sense.

Choose whatever strategy you want now, and try to play the game again afterward doing the opposite.

I've completed the game about ten times and I'm still finding new stuff such as NPCs, dialogue, items, areas and so on.
I found out that you can kill Anna before she kills Lebedev and he will keep talking and telling you stuff about your parents

I've never killed Ana before escaping UNATCO, does UNATCO just ship you to Hell's Kitchen without any penalty or what?

Yeah, it was just some kind of freak accident to them.

When you're talking to Lebedev in the plane (just after the NFC and Paul reveal), Anna will come in and interrupt before he can say too much, and will kill him if you keep talking to him.

You can place LAM nades in the hall leading to the room which will kill Anna, allowing you to hear everything Lebedev has to say.
