But empires also have this whole association with fascism and colonialism which make them easy to write.

There are no bad guys in FTL. Neither the Federation or the Rebels are portrayed as being morally right, and it's never even made clear what exactly is behind the conflict. You just so happen to be on one side, and you're not necessarily a good guy either. You can constantly steal from locals and civilian ships, butcher the enemy crew even when they surrender etc.
