wii u feels the best but the bone controller is literally the best besides the gamecube
Either of the bottoms are fine, top is a relic from a time where 2D games were king and D-Pads actually mattered.
I liked WiiU's a lot, shame it was dropped pretty much immediately.
It comes down to personal preference between microsoft and nintendos designs. Playstation controllers are just awkward and they refuse to change.
Symmetrical sticks in the lower (secondary) position.
The height of the sticks mitigates the lower position on the controller, making all parts within comfortable reach.
Keeping the D-pad in a primary position makes it easier to use, which benefits games with a lot of menus or 2D movement.
It's a jack-of-all-trades layout that makes all kinds of games accessible, though it may not be an excellent controller for any of them.
So for a platform or a gamer that wants many different games, there is no better option.

In the rare case where there's an old school like 2D platformer or fighting game, the Xbox controllers lose big time. Most of the time though Microsoft's controllers feel good. Just wish they were a bit lighter.
Why don't they just put the facebuttons on the right stick so you wouldn't have to move your thumb?
I play all kinds of games and I greatly prefer either of the other two.

Bottom right the Xbox controller is the best but they all work well enough

Analog stick works fine in platformers. I beat Limbo without dying that way.
They work fine, sure. But D-pad is better 100% of the time.
Just like how analog sticks work fine for FPS aiming, but mouse is better.

I can't comment on the analog layout, but the Xbone is the best one of those three and the Dualshock 4 is the worst.
Asymmetrical.
Left stick primarily used for movement is in the resting position in line with the buttons which ensures the hands are nice and level while playing most if not all games depending on your preference.
The worst there is symmetrical on the bottom, on top of having your main method of movement in the secondary position so your hands are almost always offset the sticks are far too close together and it's prone to clashing if you move the camera to the left while moving to the right.
Symmetrical on the top is the middle ground, has the same offset problem as the other but the sticks can be placed far apart.

the Wii U's is most comfortable to me, even for games that primarily use the d-pad and face buttons

This is objective truth. Symmetrical on bottom of the worst to me but asymmetrical or symmetrical on top feel right. Wii U's pad earns bonus points for 2D games/emulation while also being competent at 3D games.
Wii u for shooters, Playstation for fighters, Xbox for everything else.
I really like the xbox controllers but i think the stick layout is only slightly better if only because if my thumb slips off the stick a little i can use my other thumb to help readjust

I wish the joycons had different joystick placements so you didn't have to worry about them. I always hear that some people can mod their joycon placement so it can be symmetrical like the Wii U controller.
