Izanami is the Master Unit's Drive inhabiting the body of Saya, and possessing part of her.
Noel is half of Saya, but possesses the body of a clone, who then merges with Izanami's Saya to become the full Saya.
Nu and Lambda are clones.
Saya herself is nothing but a self-insert by The Origin, hence why Ragna had to stay behind even after releasing Saya fully, because it was The Origin who had an attachment to her, and not just Saya.

This never even happened. If you're referring to the scene where she goes to her room to be gloomy, that's because she didn't get to be alone with him. There was never any situation in which he could even take her out on a date. It's a pretty clear parallell to Phase 0 where he did the exact opposite thing and actually went with Celica and had actual interactions which showed her affection.
