Now just follow me here... As we can clearly see each Metroid Prime has established a hinted to its continuation.

Samus beats Dark Samus, who manages to be recreated by the source of Phazon which created Metroid Prime, a callback to the Hyper Mode in the original Prime's final battle. >Prime 3 conclusively closed the book, except for Sylux, a mysterious attempt by the GF to duplicate the phenotypes of the Metroid. His cameo at the end means he will be integral to the plot of Prime 4.
What else does Sylux have in common with the plot of MP3? He's a bounty hunter, and Samus has just killed three in self-defense. This clearly plants the seed of PTSD of Other M's story. So minding that Sakamoto has gone back and twice established that the Prime series IS canon, we know that Federation Force which is also a little over-the-top in its portrayal of Samus must be canon. This means Prime 4 will feature Sylux in possession of a baby Metroid, per the secret ending. Samus will kill the Baby in Prime 4 and this is what informs her PTSD in the subsequent Super Metroid/Other M continuity. This entire time, we've been criticizing Other M without keeping in mind Nintendo's penchant for achronological narrative (i.e. see Zelda).
tl;dr
Prime 4 is a prequel to Other M and Nintendo planned this all along. We just weren't ready.
