They could've had a mechanic that let you transfer your rby save at the start of the game so that Red would have your actual team. (The Golden Sun series did something similar.) The only small problem is that pokemon was getting reviewed by general-interest media at that time, and if you add that feature then all the "guides for parents" are gonna say "there's a barely-used feature that encourages you to buy the other games too - does their greed know no bounds"
