The reason I don't buy that is that CCleaner at first didn't have the ability to remove Win10 Apps from its Tools > Uninstall section. I had to do the whole PowerShell Get-AppXPackage thing to remove them. But then CCleaner updated to play better with Win10 and apps ended up listed in the uninstaller. This was great because it turned the PowerShell nonsense into a single click.
All of that happened before the big "Spring Update" a few months back, which is when I noticed CCleaner disappear. It's not that all of my programs were wiped; as I said, MBAM survived along with other software I had installed. After the upgrade I even got the classic

message or whatever.
So no, CCleaner was not incompatible. In fact it had specifically been updated to increase its compatibility. I strongly suspect that it was this update and the Win10 App uninstall functionality which put them on the MS shit list.
