You are a retard if you're solving your DNS queries through Tor (no, it's not even "TOR" dumbass; even the site says it in the FAQ). The exit node could easily tamper with your DNS queries to redirect your traffic. It's literally one of the few things that you shouldn't do with Tor if you don't want to get hacked and you thought it was a good idea; retard.

Just don't use any dns at all.

I email a couple of secure servers with a list of domains I want to access and it replies back with a list of resolved IP addresses.

From there I just connect to the IP instead of the domain name, and forge domain headers if needed

You don't know that they don't. You can't assume that they don't.
You don't know how this info, if it is collected, can be used against you. You have to assume that it is and apply it to your own worst-case scenario.
Otherwise, the risk of sanity is too high.
