What is the difference between motherboards like the MSI X99A SLI PLUS and Asus ROG STRIX X99 GAMING? Apart from different I/O ports, looks and supporting different RAM speeds they both have many same features. Why does one cost so much more than the other?

The Asus mobo has wifi and ""higher end"" audio using a usually a mix of Intel and ASMedia ports for USB and Sata while the MSI uses VIA USB 3.0 and ASMedia for 3.1. Usually Asus has better quality build compnents as well and is historicall the better manufacturer.

X99 platform isn't optimal for gaming because games don't use multi-threading that much, if you're going higher end just get X99 Deluxe 2 which has 2 M2 ports.

It costs much more because you will still buy it. When I was choosing mobo, I have found out all of them have features I want. So I picked the only one with white colors from my fav company.

I didnt care it costed like double the basic ones. Later it surprised me with 6 year warranty.

Tldr: it is all about marketing. Buy the best looking mobo no matter what! And never buy non rgb ram again! It costs the same and lights are added feature.

I ended up with a MSI gameing mobo because of that. The cheep boards just weren't fully featured.
