I'd say portage. Why? It "forces" the user to decide which features a package gets and it governs the whole system. You can make Gentoo Stallman-friendly or go full NSA. It's your choice.

Ports and apt-get are two different systems that do two different things. It's like comparing apples and oranges.
apt-get is the canonical way of installing programs that are a part of the operating system itself. Everything installs to /bin and /usr/bin because it's part of the operating system itself.
The ports tree is the canonical way of conveniently installing third-party software that is NOT considered part of the operating system. Everything installs to /usr/local because it's not considered part of the operating system.
