I wanted to find out more specific information about the actual workflow of the whole process. I tried encoding from BDMV with Handbrake and have rough idea of x264 commands, but no idea whether I'm approaching it correctly.
Should I encode straight from a .m2ts file or extract whatever tracks I need, edit them and put them back together into .mkv? What tools help me accomplish this, etc, and such questions.

Does MakeMKV change the container without touching video/audio streams? I tried converting .m2ts to .mkv losslessly with mkvmerge, but the file size still became smaller which made me wonder whether it had impact on the video/audio streams or just removed bloat from .m2ts.
I tried using MeGUI but it seems to have much bloat involved in configuring it to even run simple jobs.
Don't have access to any movie trackers.

What exactly should I be watching out for then?
I have used tsmuxer as you suggested to demux the .m2ts episode into elementary streams and muxed them together into .mkv using mkvmerge. This gave me the same file size as simply using mkvmerge to convert the .m2ts converter to .mkv. What could have gone wrong in this process, and why should I use one over another? I noticed that tsmuxer ripped the audio streams into .wav format, but then mkvmerge output them as .pcm so I'm not sure whether any lossy conversion took place there.
Also,what is the purpose of clown BD and eac3to in this context? Cannot I just use tsmuxer to remux/turn into simpler source?
