The obvious thing to do is to contain Windows to a virtual machine. Only pass through the things that it absolutely requires. Only run the software that you absolutely have to within the VM. For things that you need privacy for, such as your web browser and chat programs, you can keep all that on Linux simultaneously. Treat the Windows VM as basically a game console that you start up when needed.
