IIRC, the EU builds up this idea that the Jedi Temple was increasingly becoming a cult rigid to ancient rules, and free thinkers like Qui-Gon and Dooku couldn't get into positions of power to change any of this.
Qui-Gon chose to remain in the Order, while Dooku left. The two were comrades, and so Dooku was hesitant to kill Kenobi, who he saw as a possible ally from his training with Qui-Gon.

A master will take an apprentice, and when the apprentice is strong enough he will kill the master and take his place. If the master is too strong, his apprentice will take his own apprentice and kill the master together. This is what Vader planned to do with Luke as well.

This is when you'd have things like a fleet of sith vessels bombard a planet into ruin unopposed.

the problem, is that with so many jedi and sith running around, most of them have abysmal levels of training. where the jedi council discipline, the sith council emotion, the result being endless strife, infighting, and the sith army generally being weaker than that of the jedi.

Because they are actual plotlines from the franchise of Star Wars. You can tell because all the related media has a big "STAR WARS" logo on it. You don't need to get this booty bothered just because other people read books that have plots that mesh well with the movies.

They set up the end of Episode II to make it look like Dooku might be a double agent. He volunteers to Obi-Wan some information that frankly he doesn't need to have, even to start the war. You could make a case for the information being important to Anakin's fall to the dark side but it's a stretch.

Even his expression after he fights Obi-Wan and Anakin (before Yoda shows up) makes him seem remorseful. Really implying that he could have more going on.

Then Episode III blows all that away in the first 15 minutes.
