One of the reasons it's an awful idea is because it's so pessimistic. Government cover-ups, corruption and ends-justify-the-means tactics are a real world concern, particularly now. TV and film is saturated with it. If Star Trek desperately needs to be anything, it needs to be optimistic and forward-looking. Not dwelling on the moral ambiguity of 21st century politics.

There aren't enough Section 31 operatives to work like that, they probably do have ships but they aren't making contact, they'd be investigating citizens and ships disappearing or acting strangely after going to an alien planet. They're concerned with threats to the whole Federation, and it's both unlikely they'd randomly find one going into uncharted space and incredibly stupid to do so as they could lose the battle and then the Federation is REALLY undefended.

I am on a Star Trek thread explaining my idea with other people who joined this thread. Nothing more. The optismistic Star Trek you are talking about is the TNG optimism which was established during a certain time in history after the end of the Cold war and before the rise of new conflicts like the fight against Islam. Popular media mostly reflects the " spirit " of its time. I highly doubt that another Series with a Picard like Captain would work right now. Maybe after another decade but not now.

There was a Star Trek novel where Bashir is engaged by Sloans successor who tells him that there is a certain agressive pre warp species that isnt offially known by the federation. That species is on the edge on creating a functional warp drive but all their tests are a failure with explosions etc. So you dont need a lot of phantasy how their missions would look like, either by their engagement or by orders.
