That was never further explained. I doubt she would jail people for NO reason. Most likely they were some sort of criminals, or basically not part of her nation, in which case they were considered invaders.

That episode came about 1/3 to 1/2 way through the season and they made sure you knew that they were jailing dissenters and plain old "not earth benders" so you wouldn't miss the memo that she was EEEEEEEVVVVVIIIIILLLL.
It still falls flat because nobody, and I mean nobody gave a flying fuck about the pre-existing secret police. I'm sure if Wu had been crowned he would've had access to them.

I don't see what the alternative was. They went to Su first, she said No. We know it took 3 years of an elite private army pacifying the largest land mass in the world full of large city states and an anarchist population large enough to field guerilla bandit armies with air support. Nobody else is helping with enough force to matter(see the air benders getting robbed) and entire cities were starving to death in absence of order.
They wrote a situation where overwhelming force was the most sensible solution, then realized they kinda fucked up and pushed Kuvira over the top so that we'd disagree with her.
