I don't understand why anyone would object to her role in the first movie. It seems like people don't want to have to think about conflicting ideologies at all, just have the director spoonfeed them.
Though on the same hand, the decision to leave her out of the sequel makes complete sense.
Her problem was that the story got significantly changed on the fly because Benicio's character was expanded. So her character arch made zero sense.
To further expand, the original script was more about Brolin's character betraying her. And there was a love triangle element. The Sicario was a minor character. Del Toro came into the picture and basically walked away with the movie. They probably re-wrote some of those scenes for him that were probably either originally for Brolin or Kaluuya.
It also explains why the movie suddenly shifts from a seemingly grounded depiction of cartels to the third act James Bond cartoon version that's about Del Toro taking revenge.
